Definitely an intentional design parallel. Except the space jockey in Alien was fossilized. So unless there was some kind of time travel, the one of 426 already existed and was long dead at the time of Prometheus. Also, I watched Alien again last night and they clearly show the bones of the Space Jockey.
In the movie Kane pokes his head above the space jockey "turntable" to see the giant monstrosity. However in the game you can clearly see the space jockey when you enter the room. Also the platform didn't seem as elevated as in the movie. I admit this purely nitpicking. I wish there were more passages to explore in the derelict like in Alien ... Yes he's a cherry lieutenant. He also doesn't do anything really wrong. Yeah he locks up during the actual fight in the reactor, but 1) he's green and 2) the way the Marines are depicted as using command and control (with the platoon leader as more of a coordinator and overseer/commander) isn't that hot for what happens in the reactor.
