Take it slow, don't rush. You need to listen to all the voice plays. Go back and check it should say get to the array etc etc. If you run back to where the arc door is, it should get the mission back on track (it did for me anyway). Go back to the beginning and kill all the enemies. The mission will update once the red pings on your map disappears.
